What app are you using?  If ThunderHub, click the Channels -> click a channel and scroll down to see the fee details under the BOS score button.  Click "Update Details" to change fee structure.  If using RTL, click Lightning -> Peers/Channels -> then mange each channels fee policy from the "Actions" menu over on the right.
